Configuring hostapd manually (disabling WiFi)

Hello,

I've got a TP-Link WDR4300 which drives me nuts when trying to configure the wireless interfaces to my needs through the GUI. (E.g. as soon as I add virtual interfaces the ath1 interfaces becomes always unsecured but should be WPA2 Enterprise)

Therefore I've decided to configure things manually trough the /tmp/athX_hostapd.conf file. My Problem is just, that don't have any idea how to turn off the automatic config generation from the GUI since there's no wireless mode 'disabled' for both wireless interfaces. Can I do this through nvram?

Next thing is that I'd need to add a simple script that would be run on every boot of the system. Where to put such a thing?
