I would like to replace the old version on partition 2, but I'm not sure how to do that. Do I have to flash from the first partition, or boot into the second partition first and then flash there? Like will the flashing work on the active partition or on the inactive one?

In my opinion the best method for flashing is to leave Linksys stock firmware on one partition, and use the factory-to-ddwrt to flash from the Linksys UI, It makes it a whole lot easier to recover from a bad Flash!
You could go to Linksys site and download the stock firmware and flash it from DD-Wrt and go that route, Much safer Route.
You did not say if you had Version 1 or 2 just make sure you get the right one!

when on partition 2 which is linksys firmware, then install dd-wrt or other firmware from there, does the installation switch to partition 1?
I don't want to mess with backup partition in case something happened..
