EDIT: There is obviously some confusion, and not sure if the Mesh is the 'v2' or what. This is why I don't generally do custom firmware on Ubitquiti.

To what extent do the two bin files differ and which one is the right one?

If I had to guess flash-upgrade.bin is for v1 and flash-upgrade.bin.bin is for v2 <shrug>.
Also, read the text files even though may add more to the confusion as same file name.
Another guess UniFi AC Mesh is v1 and UniFi AC Mesh Pro is v2? Really, I have no idea.
Maybe v2 references Ubiquiti FW "obscure security and flash protection mechanisms..."
Bottom line, contact to confirm as model names and files do not match folders or texts.
Yes, unfortunately the whole thing is a bit confusing.
I am also not aware that there are two different hardware versions, just two different AC Mesh models: UAP-AC-M and UAP-AC-M-PRO
I have the UAP-AC-M and wouldn't like to brick it either.
Unfortunately, I have not (yet) received an answer to an e-mail.

I followed the instructions in the download folder

copy with scp/winscp flash-upgrade to 192.168.1.20:/tmp
2.
login with ssh/putty to 192.168.1.20 and change directory to /tmp (cd /tmp)
3.
execute the following command
mtd -f write flash-upgrade.bin kernel0 && mtd -f write flash-upgrade.bin kernel1
once you need to recover, you need to reinstall the original ubiquiti firmware using the reset button recovery method.
then just start again. there is no direct installation way using tftp recovery since ubiquiti implemented a encrypted signature check (RSA)
so I transfered the flash-upgrade.bin to the /tmp folder via WinSCP
I ssh'ed in with Putty and copied and executed the given command
